There’s a strong connection between gut health and autoimmune conditions. A big part of the immune system actually lives in the gut, and the gut lining is especially vulnerable because it’s constantly exposed to food, chemicals, and byproducts from bacteria. When that lining gets damaged, it can become more permeable, allowing toxins and antigens to slip into the bloodstream. Once that happens, the immune system reacts, which can trigger inflammation and other problems throughout the body.

Research suggests that imbalances in gut bacteria—known as dysbiosis—may play a role in the development of autoimmune thyroid disorders. Certain patterns of bacteria have even been linked to specific thyroid conditions.
There’s also some evidence connecting hypothyroidism with Small Intestinal Bacterial Overgrowth (SIBO).

One small study found that over half of people with hypothyroidism tested positive for SIBO compared to those without it. This may be related to the role thyroid hormones play in digestion—when gut motility slows down, food can linger longer than it should, creating an environment where bacteria can overgrow.

Other conditions that could relate to thyroid , auto immune or thyroid imbalances include leaky gut, candida, elevated zonulin and occludin, celiac, h pylori and a host of other parasites.
